The Centre for Molecular Diagnostics (CMD) was established in 2016, aiming at strengthening molecular diagnostics based on the next generation sequencing (NGS) technology. CMD is part of the department of Clinical Genetics and Pathology, but serves as a resource and competence centre for all laboratory medicine specialities in need of NGS-based diagnostics. CMD works in close collaboration with Skåne University Hospital and the Faculty of Medicine at Lund University, aiming at strengthening clinical implementation as well as research and development.

We have extensive expertise in sequencing and genomics technologies, and from a both national and international perspective, the unit is at the forefront of the sequencing field with access to very powerful sequencing equipment. For computations, the centre uses a dedicated cluster at Lund University's super compute cluster (LUNARC), and for data analysis and variant interpretation, bioinformatic workflows and different types of web-based interpretation tools are continuously developed, validated and improved.

CMD furthermore works closely together with the Centre for Translational Genomics (CTG), Lund University, in newly built state-of-the-art facilities to quickly translate research findings into patient benefit in the form of clinical diagnostics. CMD, together with CTG, also constitutes a facility (Clinical Genomics Lund) within the national research infrastructure SciLifeLab, and is one of the driving forces behind the national sequencing initiative Genomic Medicine Sweden.

ARBETSUPPGIFTER
We are now expanding our bioinformatics team with a driven and solution-oriented bioinformatician, who enjoys working in a team consisting of different professions. The full time permanent position can be partially adapted and designed based on your qualifications, together with those responsible for the unit. However, the main tasks are:
- Responsibility for the daily routine operations and for the continuous improvement of established bioinformatic workflows.
- Responsibility for the development, validation and documentation of new bioinformatic workflows.
- Responsibility for the development and continuous improvement of different types of software (variant interpretation and prioritization support tools) to enable efficient and standardized interpretation of disease-causing mutations.
- Support other professions on difficult-to-interpret genetic variants or on technical issues related to sequencing or bioinformatics.
- Work in national cutting-edge collaborations in genomics and bioinformatics.

The code primarily used within the unit is based on Python and Perl. Furthermore, all workflows are set-up in a workflow manager (Nextflow), and all pipelines are also packaged into a container solution (Singularity) to increase portability and further enhance traceability, as well as to facilitate bioinformatics exchange in ongoing national collaborative projects.

KVALIFIKATIONER
We welcome you who have a bachelor's or master's degree in a relevant field, i.e. with bioinformatics and genomics as a base, or at least four years of relevant work experience in bioinformatics from the life science industry, healthcare or academia. Good knowledge of Swedish and / or English is a requirement for the position. You have experience working with sequencing data (DNA- and / or RNA-based). Furthermore, you have experience of working with a versioning control management system and of working in a terminal-based Linux environment, as well as in at least one scripting language, such as Python, Perl or R. You also have good collaboration and communication skills as well as the ability to structure and prioritize in your work. In addition, you have good problem-solving skills and the ability to work independently even when existing routines are lacking.

We see it as a merit if you have a Ph.D. in a relevant research area, i.e. in bioinformatics, genomics or the equivalent. We also see experience of working with containers (e.g. Singularity and Docker) and workflow managers (e.g. Snakemake and Nextflow) as merit. Furthermore, it is meritorious if you have worked in an environment with documentation requirements, such as an accredited laboratory. In addition, we see experience of working in a common code base and work on database development, for example in SQL or NoSQL (mongodb), as merits.

As a person, you are thorough and puts value in delivering quality in your work. You work well independently and at the same time have excellent oral and written communication skills. Good collaboration skills and ability to be flexible are also required. Great emphasis will be placed on personal suitability, based on the above-mentioned abilities.
